Multilevel compositional and transcriptional analyses of body-level single-cell atlases

Recent large-scale single-cell sequencing initiatives, such as the Human Cell Atlas7, create an unprecedented opportunity to develop a comprehensive map of immune cells in health and disease across the body, including their distribution, state and communication. Moreover, the number of studies using single-cell sequencing to understand immune cell functions is growing rapidly, providing a continuous stream of additional data for such a map. However, the disparate nature of the individual data sources, the use of different sequencing approaches and variations in experimental designs of the respective studies provide significant barriers to data analyses. Overcoming these significant hurdles requires novel analysis methodologies for modelling highly structured datasets. I will present the development of the CuratedAtlasQuery database and a novel multilevel method to test differences in cell-type proportion within tissues. I will also introduce the integration of multilevel transcriptional analyses within the tidybulk analysis framework.
