Example Data Sets for affylmGUI
- Estrogen Data
- Malaria Life-Cycle Data
If you want to start a new analysis in affylmGUI, as done in
the worked example, you should create a working directory for this data
set, download the Estrogen Data Set from Bioconductor and copy the CEL files
from the data subdirectory of the Bioconductor estrogen package into your
working directory. Also download "EstrogenTargets.txt" and put it in the
same directory.
The other two files, "EstrogenArraysLoaded.lma" and
"EstrogenPLMnormalize.lma" are binary (RData) files which can be loaded into
affylmGUI using "Open" from the File menu, rather than "New".
The aim of this experiment is to study the evolution of gene expression throughout the life-cycle of the Malaria parasite, Plasmodium Falciparum. RNA is extracted at several key stages during the life-cycle: Early Ring, Late Ring, Early Trophozoite, Late Trophozoite, Early Schizogony, Late Schizogony and Merozoite. The experiment was performed by Elizabeth Winzeler's lab at The Scripps Research Institute in California.
The CEL files are available from
http://carrier.gnf.org/publications/CellCycle
and (thanks to Ken Simpson), the CDF package can be obtained from
http://bioinf.wehi.edu.au/affylmGUI/malaria.
